Description: Grapevine (Vitis spp.) DArTag panel v1 for 3K loci developed in collaboration with DArT and funded by USDA-ARS for public use. The panel targets SNPs and their flanking sequences with custom oligos and produces 109‑bp microhaplotype amplicons for next-generation sequencing, analyzed by DArT’s proprietary pipeline. To maximize transferability across Vitis vinifera, Muscadinia, and their hybrids, markers were drawn from four sources: 1,000 curated targets derived from rhAmpSeq regions anchored to PN40024 v2, 1,000 polymorphic loci mined from Muscadinia datasets (validated against the ‘Trayshed’ genome), 1,000 polymorphic loci from V. vinifera resequencing, and 40 trait‑linked/QTL targets (e.g., sex determination, seedlessness, disease resistance). Candidates were filtered for mapping uniqueness, paralog control, high polymorphism, and minimum inter‑marker spacing, yielding a mid‑density, genome‑distributed panel that reduces “missingness” and improves cross‑lineage utility. The panel supports relatedness, trait mapping, MAS, and genomic prediction in diverse grape breeding contexts. While designed for V. vinifera, Muscadinia, and their hybrids, use outside these lineages may yield higher missingness and fewer callable loci. Results and Data Sharing: DArT offers multiple data output formats. Users are encouraged to work with DArT to ensure the data type they desire is provided. Users are also strongly encouraged to request the Missing Allele Discovery Counts (MADC) file from DArT when placing orders. This file contains the read counts of each 109-bp michrohaplotype detected in each sample and at each locus. Breeding Insight requests that the MADC file and sample metadata also be sent to bi-genotyping@ufl.edu to be added to the public microhaplotype database for fixed allele naming and public data sharing. Proprietary sample metadata can be privatized in the database for IP protection.
